Is it fully possible not to get misalignment on your bones by having a perfectly good doctor like Paley, Rozbruch and Lee?
I mean, is it all doc's fault or it is something related to biology?

Also, consider that you are getting misalingment, since where would it be obvious that you have it? Post 2 weeks surgery etc.
Another question, how to fix it? What kind of a surgery you'd need? Would you be able to run and stuff after the surgery ?

Most good surgeons will not misalign your bones, or cause knock knees or bowlegs. Femur it is harder to control knock knees or bow legs though than tibia.  But for straight up alignment it should be no problem with femur with decent doctor.

to add to ghkids point
your surgeon can also add a blocking screw to prevent knock knees
